You can leave short messages for players who are not currently logged in using the Messages window.

In this example, you are leaving fergy (that's me!) a message. The next time fergy logs in, he will see this message in his Message window, and he can respond to you as appropriate.

While you can send messages to players who are currently logged in, it is usually easier to chat directly with them using private chat.
